The only movie Nick Fury has had an active part in is Winter Soldier and I don't see what need there would be for her in that story.
She was off-world somewhere. This is not a problem.

For the most part Loki was the only threat in that movie, the Avengers had him under control until he escaped the Helicarrier and attacked New York. And if she is in a other galaxy there would be no use in calling her, the Earth would be destroyed before she could return.
Easy enough to explain.
